The 2000s was a rollercoaster for Blues fans with the club's stay in the Football League ended on the final day of the 1999/2000 season in heartbreaking circumstances, when a 1-0 defeat at home to Peterborough United brought an end to 69 years as a League club.

The Blues, however, returned to the Football League in 2004 when, under the stewardship of manager Mark Wright, they won their first-ever championship when they lifted the Nationwide Conference title.

Their stay in the Football League was a brief one as off-field drama under the ownership of then chairman Stephen Vaughan saw the club lurch from one crisis to another. Wright left the club on the eve of the Blues' return to the Football League but returned on three separate occasions, while others including Keith Curle, Bobby Williamson, Jim Harvey, Simon Davies and Mick Wadsworth all held the managerial post in the years that followed the success of 2004.

The Blues were relegated back to the Conference in 2009 under Wright and less than 12 months later went out of business altogether when the club was wound up in the High Court in 2010, with their final game under the guise of Chester City coming on February 28, 2010, when they were beaten 2-1 at home by Ebbsfleet United in front of just 460 fans.
